Yeah, the Jnodeos depends on the Java bits of the JanosVM. The Java
classes can be built separately from the C code (and needs to be built
before the C code anyway). However, since its portable Java bytecode,
the distribution includes the JanosVM jars. Look in
janosvm/libraries/*/

You need to pass the "-moab" argument to the configure-generated
"build" script in the jnodeos. This isn't documented (oops).
